But note that Pegasus Project isn't actually an SGA episode. Just as Rodney gets to be comic relief and token-totally-wrong-scientist when he guest stars on SG-1, he's also more whiny and cowardly and apparently fragile (although David Hewlett does manage to make it all believable as the same sarcastic hero we love in the other show).

Excellent point. I'm sort of writing a quick story about the lemon and Rodney's reaction to SG1 that addresses my take on this so I won't go into it here.
